Thank you for your prompt replies. @etresoft, situation i was in was not exactly related to file system, and while i prefer the command line most of the time there were cases where i had to run X (for instance when i tried installing Chrome on Amazon Linux, fortunately there are alternatives). @Bob, your advices helped get me started on thinking about VNC, which i got working now with a satisfactory performance (about 3-5 times in my estimates), and for free!
If i understood correctly, i believe the difference between our scenarios is that mine involves a headless system (Amazon EC2 virtual machine). To share with other newbies trying a similar configuration (EC2 Linux, Mac client): a working environment includes Xvfb, x11vnc, fluxbox (or openbox, a lesser alternative at this time) on the VM/EC2 side, and Chicken-of-the-VNC on the Mac OS X side (ssh, Terminal, and all other pre-requisites already available as built-in). Actually you are doing something similar to what I use. Work has a facility filled with Rack Mounted systems, with each system running multiple virtual systems (all headless), and developers get assigned a virtual system, which can then be imaged with Linux (different distributions) or Windows (different versions). We can then ssh or VNC (Windows allow RDC) into our assigned virtual machine. I can choose to run X11 tunneled across my ssh -Y connection, or I can VNC into the Linux system and run the X11 session local to the virtual machine.
GVim actually works fine across the company network (2,000 miles), but there are some X11 apps that drive me insane in that they are so slow I wait 10 seconds between clicking on something and having a menu appear. The slow X11 apps get run via VNC, gVim I use directly across the network. However, 99% of the time I'm just using ssh and terminal based commands and terminal based Vim editing sessions which is not affected by chatty X11 sessions. So I would say our situations are very similar, except all my traffic is inside the company network, and yours is across the public Internet. I was trying to install a (l)AMP stack to try out PHP SDK and the whole lots of frameworks for PHP, and in the process thought i might need a browser.
Lynx just doesn't do, and a few attempts with building a Javascript-embedded text browser convinced me that a better bet is a GUI. In any case, doing PHP without a GUI browser would be sort of silly, right? Unless we know for sure that our pages' audience is all console virtuoso. As side benefits i learnt a few things, one of which is that Lion is truly the most amazing desktop OS right now (i just hope Apple guys won't sleep on their accomplishments, or for getting drunk from celebrating their explosive stocks). As stated above, vncserver is started at boot time via one of the /etc/sysconfig/vncservers file and the chkconfig command. I ssh into a shell session on my remote Linux system (often several ssh shell sessions), but they are not involved with the VNC sessions (except when I did my initial vncserver configuration work. And the VM uses a vnc server that is not x11vnc. While I have played with x11vnc, I do not need it for my headless Linux system. Where I have found x11vnc useful is when I want to mirror a 'real' monitor attached to a Linux workstation. Generally speaking the vncserver will NOT attach to a real monitor.
But if you use the Linux workstation while in the office, but then want to take over the active sessions when you go home at night, or are working from home the next day, then x11vnc is useful. There are several people in our office that only come into work a few days a week, and whant the ability to continue working where they left off while at work. My remote Linux system does not have a display head, so the default vncserver is perfectly OK. And running X11 local on VM means startx from that shell? That means, I use a VNC client on my Mac that connects to the remote Linux vncserver, started as specified above. This VNC session gives me access to the remote Linux's vncserver started desktop.
From there I can start local to the remote Linxu box, X11 GUI session, I can start xterm sessions, etc. All of which are presented to me via the VNC session. As for Mac VNC clients. There is always the built-in Mac OS X VNC client: Finder - Go - Connect to server - vnc://address.of.remote.Linux:5951. Or you can use Chicken (formally known as Chicken of the VNC), RealVNC, JollysFastVNC, and if you want to you can even use TightVNC via MacPorts.org that will use the Mac OS X X11 as its display.
There are most likely other Mac VNC clients, but these are the ones I'm familiar with. I have VNC started on my remote system via configuration options. I connect using a Mac OS X VNC client, then through the VNC client, I start X11 sessions that run local to the remote Linux box and allow VNC to show me the image. I also ssh into a bash shell session on my remote Linux box where I mostly edit via Vim sources, do compiles, source code control, etc.
All the typical software developer activities. And for some very specific X11 applications (mostly gvimdiff) I will allow the X11 display to be exported to my Mac across an ssh -Y connection, but ONLY because the work network connection to that facility 2,000 miles away is a very fat very fast networking connection, AND because gvimdiff is not as X11 chatty as a lot of other X11 GUI applications. But I do not use gvimdiff across the internet if my connection is slow. For example, if I'm at home, my home network connection is not all that fast, so I then use a VNC session for that kind of thing. But since I mostly go into the office, I only really have play with VNC from home when I'm sick or need to be home for a delivery or repair people working at the house. Hopefully you understand my VNC vs ssh vs X11 usage now.
I've run into this problem as well, where it happens with any GUI-based interface in X11, such as Emacs, where I have to wait up to 30 seconds for a window to render. At the same time, textual output is instantaneous. My ISP for years had been RCN, where GUI performance was just fine, despite being on their lower tier. Recently, I switched to Verizon FiOS, which delivers measured 50 Mbps upload and download speeds.
With that transition, GUI performance is now pathetic. This is obviously not 'an Internet problem', as non-GUI data speeds are terrific. I've tried adding -C to the ssh command line when initiating xterm sessions, but that compression doesn't help at all. I'm wondering if this is some kind of TCP window issue. Apple Footer. I have a special use case for this container actually. I mount a external hard drive to my ubuntu machine running this container and then i start the container with the specified /output location. But when i start the container before mounting my external hard drive to my operating system then the container creates the missing folder and my operating system adds another folder with a number behind. The downloaded content will then be written to the internal drive because of this behaviour. I would be happy if someone could guide/help me a bit with this problem. Maybe i can correct it easily with docker settings?.or is there a docker config which could be added?

So both of you have this issue with an existing installation? Can you look at '/mnt/user/appdata/JDownloader2/logs/' to see if there is anything useful? From what I know you really have to make sure to mount your drive before starting the container. I'm not aware of a method to dynamically change/update a mapping while the container is running. Okay then i guess i'll need to script something which stops the container before unmounting/removing the external hard drive and starting it again after attaching.
